I have given the full information although PH does not yet support the full complicated mode of Brazilian championships. Also, I think with the multitude of clubs in Brazil, it would be useful if you could specify the town or at least the state. Anyway, I hope the following info helps:
Esporte Clube São José (Porto Alegre-RS):
1998: Campeonato Rio Grande do Sul: First Phase-Group B, Second Phase-Group 3
1998: Campeonato Brasileiro Série C, Group 10 (3rd level, national)
1999: Campeonato Rio Grande do Sul (Divisão Especial), First Phase-Division B-Group 2, Second Phase-Group 4, Third Phase-Knockouts-Quarterfinals
1999: Campeonato Brasileiro Série C, Qualifying tournament RS (3rd level, national)
2000: Campeonato Rio Grande do Sul: Copa Sport Club Rio Grande - Um Século de Futebol: First Phase-Group 1
São José (Cachoeira do Sul-RS):
1998: Campeonato Rio Grande do Sul, First Phase-Group B
1999: Campeonato Rio Grande do Sul (Divisão Especial), First Phase-Division B-Group 2
EC São José (São José dos Campos-SP) - unlikely as all the other clubs seem to be from RS:
1998: Campeonato Sao Paulo - Série A-I, First Stage-Group 1, Second Stage-Group 4
1999: Campeonato Sao Paulo - Série A-I, First Stage-Group 1, Second Stage-Relegation Playoff

Certainly not enough information. Is RS the state (Rio Grande do Sul)? If yes, what is the club then?

not really sure which state division they played in, possibly level 3. Unless they are Esporte Clube Guarani (Venâncio Aires) in which case it's Primeira Divisão (state level 1) but I doubt it's the same club.

Porto Alegre is the capital of RS. If there is a club that bears just the name of the city, I cannot find it for the specified years.

I found from wikipedia info about Porto Alegre - Campeonato Gaúcho (football league of the state of Rio Grande do Sul), is this correct?
im just doing one player CV and wondering in what league those clubs played. Im going to ask those names again what you didnt know.

As I said, Porto Alegre is the capital of the state of Rio Grande do Sul. So for example there are 3 clubs from Porto Alegre in their first diviiosn in 2004:
Esporte Clube São José (Porto Alegre)
Grêmio Foot-Ball Porto Alegrense (Porto Alegre)
Sport Club Internacional (Porto Alegre)
But there is no club just called Porto Alegre. It is possible, though, that one of these is just known by its city name.
